Update Omnibus configuration for GitLab Geo containers

Two updates for lib/gitlab/qa/scenario/test/integration/geo.rb:

  1. Replace Unicorn configuration settings with Puma configuration settings now that GitLab uses Puma as the default web server
  2. Enable the Packages feature, which will be required for some upcoming end-to-end Geo tests.
