Hotkey window doesn't work well with Alfred and Spotlight

If you press the Alfred shortcut when the hotkey windows is on the screen, it appears for a moment and then disappears again. The same with Spotlight.

This also happens in Quicksilver.

Fixed Apptivate and Alfred. Spotlight seems ok on 10.10, at least.

In my case (OS X 10.11.3 and iTerm 2.9.20160206) it is not working correctly with Spotlight.

Test case

1. Select an application that is not iTerm
2. Use your configured hotkey to open the Hotkey Window
3. Use your configured hotkey to open Spotlight (probably ⌘⏎)

Expected behaviour

• Hotkey window wither is still shown or not, don’t care
• Spotlight search bar is shown

Actual behaviour

1. Hotkey window disappears
2. Spotlight search bar appears
3. Spotlight search bar disappears moments after (probably because the previous app regains focus)

@yuchi There's experimental code that might fix your issue. Turn on Prefs>Advanced>Prevent opening Spotlight from auto-closing the hotkey window, and see if that helps.

@gnachman it works perfectly!

I had some other similar issues but cannot remember how to trigger them. I’ll post them eventually.
