Deprecate one-dash longflags

Hopefully everything's okay.

I've changed MAN file, leaving only two-dash versions of flags, but leaving note about deprecation. I've also added --debug and --nodebug flags which were missing(sorry!).

I've changed lisp configuration file, so that both short and long flags are working. I've modified --help output to contain only long version of flags (I did not add a deprecation note there to keep it short; should I add it?).
