Preliminary database changes

These changes are the preliminary changes required to allow !375 (merged) to proceed. They should not change any particular behavior other than to migrate the preferences for existing repositories to now be in sequential order from 1 onward. In addition, it adds a table for packages but doesn't use it. This is to minimize the diff in !375 (merged).
